I have something like this: about 600,000 files.  What I did was I took 
an index field that was something like a number and I limited myself to 
3-digits worth per folder.  In your case, you might look at this:

    <recnum>000056329</recnum>

And change the name of the file from, presumably

    000056329.xml

to something like

    000/056/329.xml

I'm going to guess that SWISH-E "slows down" due to your OS's directory 
code.
